I want to create a command line loop to run 3 different programmes on a set of fastq files
So I have a ‘.sh’ script to run a file through 4 different programmes. I want to run this as a loop through all of my data files and have the result file for each match the name of the input file? How do I specify the query file each time and the result file for each query file?
